Clinical Next-Generation Sequencing Division

The position is based in South San Francisco, CA and is part of the Secondary Analysis team within the Clinical Next-Generation Sequencing Division. The mission of this business unit is to develop Next-Generation Sequencing (NGS) based solutions to support research applications in oncology and other important unmet medical needs.

We are seeking talented individuals with expertise in bioinformatics and good understanding of cancer genomics to contribute to secondary analysis of Ion Torrent NGS platform. The successful candidate will demonstrate excellence in rapid algorithm development and good software engineering practices. What will you do?

  • Develop, improve, validate, and extend methods for the analysis of NGS data including both novel and existing methods
  • Optimize algorithms in the context of workflows
  • Identify and utilize appropriate data sets, metrics, and validation methods to improve applications in a clinical context to the design and implementation of algorithms and software.
  • Deliver working solutions in a specific time period for a defined software
  • Contribute to and follow requirements, document design, specifications and standards.

You will remain up to date with the latest developments in high-throughput genomics, pathway analysis, data mining and integration methods. You may engage with collaborators or users, and you may attend and present at scientific meetings as appropriate.

How will you get here?

Education

PhD in bioinformatics, computational biology, statistics, computer science, or other STEM field, or MS degree with 3+ years of experience

Experience

  • Hands-on experience in NGS data and industry standard tools under Linux environment.
  • Experiences in genetic sequence analysis methods (such as variant calling, assembly, alignment, Copy Number Variant (CNV) detection), cancer genomics, inherited diseases are strongly preferred.
  • Experiences in participating all stages of development cycle of a software project.
  • Proven track record of scientific publications that demonstrate problem-solving skills in algorithm development, statistical analysis or machine learning is a plus.

Knowledge, Skills, Abilities

  • Proficiency in Python is required. Experience in C++, R is a plus.
  • Solid backgrounds in algorithm development, statistics, data analysis. Background in machine learning theory and techniques is a plus.
  • Good understanding of genetics, cancer genomics and molecular biology.
  • Effective communication skills, especially for presenting scientific results, working collaboratively in a team, and documenting work.
  • Ability to work in a multi-disciplinary and geographically distributed team environment.
  • Ability to work in a fast paced environment.
  • Strong drive for problem-solving and continuous improvement, with the willingness and courage to work through obstacles.
